The structure is exactly the same as not linked, the only visual difference is that in that link folders it have a tiny arrow on the folder icon.

So, in my situation it never ask for paths it did all automatically and auto detect all, but deal bad and had a not correct behaviour when the LocalCache was not a real folder but instead a linked one.

This example: C:\Users\Piotr\AppData\Local\Packages\Microsoft.FlightSimulator_8wekyb3d8bbwe\LocalCache\Packages\Community the path is correct and works, BUT LocalCache is a linked folder, LocalCache\Packages\Community are in other hdd drive.
